If Fajr is missed, in the Hanafi madthab do you have to read both the Sunnah of the Fajr(i.e. 2 rakaats) also with the 2 Fardh rakaats as qaza.

No, you just have to read the fardh.
Also, if you pray the fardh before the sunna even within the time, you are not permitted to pray the sunna afterwards. This would be makruh tahriman.

Edit: If one misses the fajr prayer, it is a sunna to make up both the fardh and the sunna of fajr, before Dhuhr enters - Salman

isnt it true that if one oversleeps he can (if he wishes) make up the sunnah aswell, as long as he does it before dhuhr comes in. i remember reading that its different from the other sunnah prayers in that it is the only one that can be made up.

Correct. Salman was talking about what must be done and what you mentioned that is what is allowed.
So you don't have to but you can if you want to perform Two Rakats of Fajar Sunnah when making up the Fajr Fardh prayer before Dhur prayer time commences.
