Didn't the prophet(s.a.w) forbid the building of structures over graves, why is it that the muslims have built a tomb over his holy grave and that of his 2 companions ( may Allah be pleased with them).

Jaabir (may Allaah be pleased with him) said: “The Messenger of Allaah (saws) forbade plastering over graves, sitting on them, and building over them.” (Muslim, al-Janaa’iz, 970).

My understanding is that the prophet(s.a.w) said this to prevent shirk. It is interesting that the shia's build great tombs and shrines over the graves of their infallible imams, which is in direct violation of the prophets order. We sunni's are also guilty of violating the prophets order, are we not.

It depends, the majority view is that you DO NOT build upon graves and erect structures. But there is also a view that you can raise the graves of the righteous, so it doesn't get destroyed and damaged, plus you know where the individual was buried. I do however believe certain Islamic regimes got carried away.

This is what I've come to understand, if I'm wrong, I seek forgiveness.

Assalamu alaykum brother, The prophets grave has not simply been raised but built over, look at the picture again. Also it would be helpful if you could tell us where people get the view that you can raise graves in order to preserve the grave and it's location. Is this view from the Qur'an or sunnah or just some people obssessed with their saints.
