    As Salamu Alaikum

Yes Masjid Al-Aqsa is the one with the darker dome and it was known as "Masjid Dawud" and is the "farthest mosque" that is mentioned in the Qur'an. It was later a Church and was in ruins due to the Persians defeating the Nasara Romans till Hadhrat Umar (ra) entered Jerusalem and ordered it to be fixed and began to clean up the mess that it was, literally himself.

    Allah knows best.
Abu Sa’id (ra) said that Rasullilah (salalahi alahi wasalam) said, “Whoever says:

Radeetu billahi rabban, wa bil-Islaami deenan, wa bi-Muhammadin rasoolan

Jannah becomes obligatory for him (to enter).

They consider it because it is the one that stands out and the one that the Jews are after The Jews believe that it is the location of the holiest spot on earth.

"And (further) their Prophet said to them: "A Sign of his authority is that there shall come to you the Ark of the covenant, with (an assurance) therein of security from your Lord, and the relics left by the family of Moses and the family of Aaron, carried by angels. In this is a symbol for you if ye indeed have faith." (Qur'an 2:248)

The Ark is believed by many to be the ultimate weapon/defense on earth as it was what would gave Bani'Israel an advantage over enemies. Many have searched for it in the past even dictators like Hitler who believed he can use it as the ultimate weapon.

It is believed by Muslims that Imam Mahdi will have the Ark near the last days.

Asalamu alaikum the black dome or the golden dome it is all part of the Haram so if you pray inside the golden dome or anywhere else in that whole area which is part of the holy sanctuary it will included as if you prayed in Masjid Al Aqsa..
Verily, Allah and His angels shower blessings on the Prophet. O Believers! send blessings upon him and salute him with a worthy salutation". (Qur'aan - 33:56)

Akhi, is there any narration regarding this?

It is reported from Abu Umamah from the Prophet (Sallallahu 'Alayhi WaSallam) that he said:

    اتَّقُوا فِرَاسَةَ الْمُؤْمِنِ ، فَإِنَّهُ يَنْظُرُ بِنُورِ اللَّهِ

" Fear the Insight of the Believer, for verily he sees with the Light of God"

I am not familiar with actual narrations, but here are at least two quotes:

"The Mehdi will remove the Ark of the Covenant from Lake Tiberias." (Iqd al-Durar fi Akbar al-Imam al-Muntadhar, by Shaikh Jamaluddin Yusuf al-Damishqi, p. 51-a)

"The reason he will be known as the Mahdi is that he will show the way to a hidden thing. He will bring the Ark to light from a place called Antioch."
    (Suyuti, al-Hawi li’l Fatawa, II, 82)

    Allah knows best.
