In my mushaf, wherever the word مصيطر
appears, there is a small س
just on top of the ص.
So how should the word be pronounced?
with a س
or a ص?

Which ayat in the Qur'an is that ?
Could you also recheck if the س is ON TOP of the ص OR BELOW it.
I checked in my tajwid book, it says that in Qur'an with rasm uthmani, there's 3 occurances of this small س whether above or below the ص, ie
- alBaqaroh : 245
- alA'raaf : 69
- atTuur : 37
and when this occur, if the small س is below the ص, it means that recitation with the ص is more famous / masyhur.
However, Ive found that in surah alGhashiyah : ayat 22, in one of my Qur'an has the small س UNDER the word مصيطر , but NONE (ie no small س ) in my Qur'an and translation.
Hence Im slightly unsure...

If the seen is above the saad, it is preferred to pronounce it as seen, and if the seen is below the saad then it is preferred to pronounce it as saad, though both are permissible in each case.
The messenger of Allah, sallallahu 'alayhi wasallam, said: "The servant speaks words, the consequences of which he does not realize, and for which he is sent down into the depths of the Fire further than the distance between the east and the west."
[Bukhari and Muslim].

In Al-Baqarah:
وَيَبْسُطُ قرأ نافع والبزي وشعبة والكسائي وروح وأبو جعفر بالصاد . وقرأ قنبل وأبو عمرو وهشام وحفص ورويس وخلف عن حمزة وفي اختياره بالسين . وقرأ ابن ذكوان وخلاد بالصاد والسين .
So Seen only in tareeq Shatibyah and in Jazriyah both are permissible in tareeq Shatibyaa.
In Sura al_Tur:
الْمُصَيْطِرُونَ قرأ قنبل وهشام وحفص بخلف عنه بالسين ، وحمزة بخلف عن خلاد بإشمام الصاد زايا ، والباقون بالصاد الخالصة وهو الوجه الثاني لحفص وخلاد والإشمام لخلاد أصح وجهيه ولا يخفى ترقيق الراء لورش .
So bi khulf on Hafs implies both seen and sad are permissible. Also in tareeq Jazriyah both are permissible.
In Sura Al-Ghaashiyah:
بِمُصَيْطِرٍ قرأ هشام بالسين وحمزة بخلف عن خلاد بإشمام الصاد الزاي ، والباقون بالصاد الخالصة وهو الوجه الثاني لخلاد ، وإذا ركبت بِمُصَيْطِرٍ مع الأكبر كان لخلف وجه واحد وصلا وهو الإشمام في بِمُصَيْطِرٍ مع السكت في الأكبر ووجهان وقفا وهما السكت والنقل مع الإشمام ، ولخلاد وصلا ثلاثة أوجه الإشمام مع السكت وعدمه والصاد الخالصة مع عدم السكت ووقفا ثلاثة كذلك الإشمام مع السكت والنقل والصاد الخالصة مع النقل فقط
With Sad only in tareeq Shatibyaah and in Jazriyah/Rawdah I believe Seen is permissible also though I need to check.
